If something bothers you, it bothers you. I don't think it matters if it makes sense that it bothers you or not.
I honestly think that some people say it out of habit. Like "lol" and "omg" etc. Like a sigh of relief. So.. it doesn't bother me, really. None of that stuff bothers me too much.
You could also go into the fact that Christians believe that without God, we wouldn't be, and therefore the situation wouldn't have been, and without the knowledge and life he has given us, the situation couldn't have possibly been cleared up because God was the one who provided the way.. however "easy" or "simple" it may seem.
That's my 2 cents anyway..

Another common practice is to turn common, everyday expressions into something ludicrous. This gets one to realise that commonly accepted expressions (any of them for that matter) are a symptom of commonly accepted thinking -- our domestication, if one follows. It is quite effective for chipping away at hegemony if only just a little bit at a time ...

I use it a lot as an exclamation. 'Good grief', 'Oi vey', 'well, shucks' - I use these and more at random intervals as well. From my perspective it holds no meaning what-so-ever, so why would someone saying it bother me?

when the situation is clearly one well within the grasp of human control? I'm not talking the situations where nothing within human control could have changed it, just the ones like having a safe flight, or a successful surgery.
Well, there were no tornados, not lightening strikes, the pilot showed up sober, the landing gear went down...
His heart stayed strong, the doctor showed up sober, the infection cleared up...
Man's fault/responsibility...
God's fault/responsibility...
For a believer, its God's will that it happened...
For some of us, we see the will of man... (in the circumstances to which you refer)
